lynis -- A Security and system auditing tool
vuls -- Agentless vulnerability scanner
clamav -- Command line virus scanner written entirely in C
clamtk -- GTK front-end for Clam Antivirus

For AV I use f-prot.
Run from a terminal with
# sudo fpscan [directory to scan]
You can exclude folders with the switch --exclude [directory not to scan]
Update with
# sudo fpupdate
