Is it safe to manually reboot after Update Station complete?

Update Station completed and asked me if I want to restart now. I clicked the button but see nothing for about 5 minutes I manually reboot using System/Shut down. It's running without any problems and Update Station also confirmed my system is up to date. I'm only want to know for sure if it didn't affect my system and if it is the preferred behavior. Thanks.
